Refresh topic with new info:
Recommended usage of Ucon64 to instant-convert between formats (1234 -> 4321):

ucon64 --n64 --nint --dint --swap2 [file.sra/fla]

When you want to convert back to the native n64 format, use again the same commands, and you get the save fully functional in the everdrive again.

Also make sure the save file name is the same as the game file name (Except for the extension of course). I had a problem with that and since it was so obvious it took a while for someone to point it out to me. I just forgot. :)
