Wow this is so great! Thank you this was a very good game on the Gamecube, and I've always wanted to see the N64 prototype!
The links are not working though, I found the ROM by googling.

Huh. Not sure what happened there. I just fixed the links, so they should be working now.

Check out the two part story of thow the proto was discovered, then give it a try for yourself.

Make sure to add 0xEB85EBC9=5 to your save_db file.

After five months, Smash Remix is back with a new update. In addition to bug fixes and balance changes, the patch adds five new stages, a new Remixed 1P mode, debug options on the CSS, and two new characters: Wolf and Conker.

Yeah, I only realized later that it was because it wasn't detecting the BIOS for some reason. Deleted it, added it back, and it works just fine now.

Wish I could figure out why Donkey Kong Land is still glitching out though.

Finally got the chance to try the downloadable emulator on my X7, and I definitely notice a difference. Everything seems to look and run smoother than the conversion method, and games like Conker's Pocket Tales that used to crash on startup are now loading and playing without issue. Absolute improvement.

The only quirk, though, is that the game hangs when I push the reset button, so I have to manually power it off and on each time. Any suggested fixes? It's not a huge issue, but it's a little inconvenient.

Stay at Home just got updated to v1.9, this time adding a world based on Conker's Bad Fur Day.

Kurko has also stated the mod will be getting a final update in April or May, at which point it'll be renamed "Banjo-Kazooie: Nostalgia 64".  The update will add a proper hub and some extra areas, so look forward to that.

Tried a few more ROMs with their respective BIOS applied. Most seemed okay, but I ran into some issues with a few. Conker's Pocket Tales (UE) claimed the save data was lost and hung on a blue screen after the "Nintendo Presents" in the intro, Donkey Kong Land (UE) suffered constant graphical glitches that made it impossible to play, and Kirby's Pinball Land (UE) crashed on startup.

Yeah, Zoinkitty's patch has a lot of issues. Aside from the house upgrade crash mentioned, there are other issues caused by copying the script directly from the GameCube version, resulting in some incorrect translations and extra menu options that don't go anywhere and end up crashing the game. I similarly got softlocked when trying to play an NES game, which worked fine on the JP ROM.

Like Hajile said, you should probably stick to the original version.

Aren't notes and Jinjos saved already though? It was a long time ago I played the game. Or do you mean that the notes and Jinjos should be kept in memory even if you die and play a different level?

If you died or left the world, the notes would be reset and it would only save your highest note score; if you were trying for all 100 and died partway through, rather than picking up where you left off and just grabbing the ones you missed, you'd have to recollect the previous notes all over again. This was changed for Tooie and the Xbox 360 port so that notes stayed permanently collected, which is what the OP wants to see backported.

Unfortunately, no such hack exists to my knowledge. If it did, I imagine nearly every other BK romhack would want to integrate such a feature.

The mod just got updated again yesterday, this time with a world based on Pokemon Snap by guest modder Bynine.

I appreciate the new patch application method. It makes things remarkably convenient.

I had a similar problem with Donkey Kong, but curiously managed to fix it by making sure dmg_boot.bin was loaded into the wrapper when I converted and downloaded. Ended up working fine after that.
