Cant wait for this list to grow! This and the forced save type one will be really important references for new and old ED64 users. I will update on other compatibilities and will refer you to other games as well.
Superman 64 Beta works
Borman's Rare prototypes (Conker demo, Debug Perfect Dark) work
F1 Racing Championship (Brazil) works
All Kiosk games work
Game Gear Emulator works but sound is not accurate and requires each game patched (and on old os checksum fixed) and few games are too big

F-Zero X - DXP
F-Zero X - Expansion Pak
F-Zero X - GPT
F-Zero X - Hyperspeed Circuit
F-Zero X - LXK


I've tested the following NTSC homebrew. It works all works:

Dexanoid R1
Puzzle Master 64
Shuffle Puck 64
Sporting Clays

I will double check the homebrew game Manic Miner. I swear I had a bad ROM and when I tried a different one it did end up working.

I can confirm that homebrew as well. Yea Cheaterdragon i thought it was weird cause i tried mine and the ones Butfluffy posted but it only worked when i took out all of the sticks but the first players (i took out the rumble pak too but really noticed the difference once all the other sticks were out).
 
Mame 64 emulator beta 3 works
Certain MSX1 games at 512k can be patched similar to the Game Gear games, might experience slight inaccuracies
All of the patches at Micro 64 work afaik http://micro-64.com/database/patches.shtml
Saturnu's Libgbpak works
Game Boy 64 (POM '98) (PD) (Illegal Mode Enabled) works
Super Bomberman 2 by Rider (POM '99) (PD) works
Fogworld USA demo by horizon64 works
Basically all public domain homebrew i have tried works (long list of non interesting stuff, can update you later :P)

Most Major Super Mario 64 hacks like Star Road, Green Stars, Year of the Plumber and even most of the 48 MBs aren't working even with the patcher. I haven't tested it all, but the very good hacks I've tested aren't working at all.
To quote another post i made...
I have a weird catagory for the mario hacks, they will either...
48mb
have scan lines and make weird noises (cant play at all)
wont load at all
loads but crashes when selecting a file
loads and plays, but most of the textures that is not the background or a character model will be white (current problem that hopefully can be fixed)
24mb
loads but crashes when selecting a file
graphical glitches (sm64 the missing star v 1.1) (Damn I hoped this one would of worked  )
loads but is known to crash at certain points (most likely due to enemy placement)
works perfectly
As kyle mentioned in another thread, certain roms might be going above and beyond the limitations of the n64 and unfortunatly never will work.

it seems like the cic6103 crc fixing might be broken :>
(have to be confirmed)
so if some 6103 romhacks are not working, you may want to use rn64crc.exe. ^^

gnuboy64 lite - gameboy emulator is working ^^

i think the reason almost all homebrew works on everdrive 64 is because all almost all the homebrew that was made years back was coded to work with real hardware using the old copiers to load the games. some modern homebrew for other systems has not been tested on real hardware only emulators.
 i think the above is the main reason some n64 hacks have incompatibility issues. the hacks were tested on emulators and not coded with real hardware in mind. the ones that were work fine.
